I should also note I'm running the CalDigit TS3 dock thru TB3, everything works fine with that on BootCamp as well including headphone jack.

When you go back to MacOS it will ask you to reconnect to the Magic Mouse and you won't lose it again on the Windows This works for Late 2016 Macbook Pro Retina with Touchbar, Mac OS High Sierra, Wind(Fall Creators Update). Reboot into Bootcamp You should now be able to pair it on Windows.
